The two main places I want to talk about is Miyama, which is located about 30 kilometers north of Kyoto, and Shirakawago located in Gifu prefecture.
Miyama - is famous for the thatched roof houses. It`s a rural area near Kyoto. Although many of them are private residence, there are many that you can stay overnight in. The main area where the Kayabuki houses are located is called Kayabuki no Sato. There`s a company called Miyama Futon and Breakfast that you might want to check out (website). You can get there by taking the JR Sagano Line from Kyoto to Hiyoshi Station. From Hiyoshi Station you can take a bus to Miyama. It`s about an hour bus ride.
Shirakawago - is a world heritage site, located in Gifu prefecture. The farmhouses here are a little more expensive to stay in compared to Miyama. To acces Shirakawago, I would recommend driving a car, as it`s the easiest way to get there. But if not you can take a bus from Kanazawa station (about an hour bus ride).
